Indeed, and if they did, there is such a thing called convergent evolution, which means that, for instance, although sharks and dolphins have little relation, they both evolved many of the same characteristics, since they are optimal for living underwater, and thus species living under such conditions will often tend to end up with those aspects.
If we consider that the humanoid form is optimal for intelligent creatures, then it becomes plausible for birds to have evolved into Mudokons, which have a humanoid form. And since handling tools is of the most important characteristics for intelligent creatures, then the Mudokons evolving to have four fingers and thus become more apt in regards to handling tools becomes very much plausible, even if the birds they originally evolved from had only three talons.
