Well, the thread started out, "How does Abe breath?", and the answer to that is obviously through his mouth. I think you answered that already, and I don't mean to sound pompus or anything, but
He breathes through his mouth, because it would be just like the gluckons to even work to control their slaves breathing. They have no other air holes, and even the ones with stitched lips can open their mouths if they work for it and stretch their skin hard enough. Making them work to breath, with a side effect of not being able to easily talk, or eat either for that matter, sounds like industrial oddworld 100%.
As for if and how they smell... From the thought I've put into it, I'll have to go with they don't have any sense of smell. Not a physical one like humans or dogs would have at least. In their earlier sketches in the art book, the guy who would end up as Abe started out by looking basically amphibian. Or of the close relative of an amphibian. Looking at Abe close like that, you really get an idea that he can't smell. I sure as hell wouldn't want to evolve a sense of smell in the places mudokons need to go to work, and what they needed to work around.
Your guess is as good as mine tho.
