What happened to Stranger's species? From the infomation in the game it seems as though they have been hunted for their heads, but what I don't under stand is by who? And how?! How many people could possible want Steef heads?

Who = anyone with a gun and no conscience who wants to make a bundle. Steef are rare animals, making them very expensive and an immensely impressive status symbol. Collectors like Sekto are willing to pay huge sums of Moolah.

Secto had outlaws try for Stanger's head and had other heads at his office, but Stanger is just too much of a badass and kicked their butts, if Stranger can so it, why couldn't the others?

Nobody knew he was a Steef until Raider depantsed him, so no one was hunting him with much conviction. With the promise of 20 000 Moolah, D. Caste Raider’s gang managed to capture him easily—even Steef fall to a blow from an Outlaw Nailer. The only reason he managed to escape alive was because he was set free by the Grubb ambush.

The fact that the grubs say that Stanger looks smaller then the Olden Steef and had no horns implies that the Olden Steef was stronger, but I guess he got possessed so i'll let him off the hook. At one point there must have been lots of Steffs, why couldn't they team up and defend themselfs?

They probably did, and they probably did a very good job considering, but a combination of habitat destruction and ongoing hunting from Clakkers, Outlaws and Wolvarks alike was clearly too much for the Steef population to thrive through.
What I think Stranger has that other Steef might not have had is his custom‐built crossbow.

If there are Steefs in other parts of Oddworld, why didn't Stranger just travel there insted of going though the trouble of getting 20'000 mollah for an operation to remove 2 of his legs?

Possibly, when the Steef population became too small, they all decided to go their separate ways. Together, they would have attracted attention. Maybe some went on the run, maybe others besides Stranger tried to fit into the ‘developed’ culture of the Mongo region.
The way I see it, Stranger’s plan to bring a Steef to Sekto doesn’t make any sense unless he knows where or how he can find another Steef. Thus there must, to his knowledge at least, be other Steef out there somewhere, but hiding from colonial and native populations alike.
