Well, the main objective in the beginning of the game is somewhat like: Puzzle your way out of RuptureFarms.

you need to get rid of the sligs without killing the mud. The designers probably thought it to be less complicated if they'd just make a trapdoor to dispose the sligs. So there was nothing underneath it back then.
But later, when Abe returns to RuptureFarms the main objective has changed to somehing like: Make Molluck pay with Shrykull and save any leftover mudokons.

And ofcoursely, since you have destroyed stuff in zulag 1 while escaping, zulag 1 has changed a bit to make stuff safer. So another room was built underneath the trapdoor.
