No, there is no problem deleting the .sav file from the Abe1 and Abe2 games.

Actually it is necessary sometimes, because if you save the game many times, you reach a point where you can't save it anymore, because the saved files queue in the LOAD menu is full.

Instead of deleting your .sav files, move them to another folder, so that you can use them another time.
