Well Abe can't explore every inch of the facility can he? I mean these places are huge (especially Rupture Farms) and Abe's only one Mud! Abe even said in the good ending of AE that "...We knew there had to be more Mudokons out there, and we were gonna find them...." So Im sure that their are some Muds that are either dead in the ruins or still waiting to be realesed.
