Xav's answer is wrong. Assuming all the windows and doors are closed (and that there aren't any sneaky cracks to let air in), the bus is a closed system. Thus it accelerates and deccelerates as a whole unit.
The only way that the farts would be pushed to the back of the bus is if it stops so quickly that all the people get thrown to the front, and thus the air flows back to fill the space they vacated.
