Perhaps it's upon the discovery that they possess these spiritual powers which endanger the Industrialists way of life - As the Big Bad, Lady Margaret makes the executive decision to execute the Mudokon slaves.

It's not a popular order with the Cartel, but they have no authority to undermine their Queen's decision. It is their responsibility to execute the Mudokons, and to find ways of making it economically viable.

You're then left with an even murkier, ethically greyer story as Abe and the Industrialists may in places be working toward the same goal, then against each other, then together, then against each other.
They both have similar goals but they both want very different outcomes from it. It'd be an epic roller coaster where characters are constantly switching sides and turning on each other. LOST: The Movie.
Oh yeah, didn't think of it from the Glukkon's 2nd? perspective effectively being "so our slaves are now threatening to rise up and destroy our own race - we can't execute them, we'd loose our entire workforce - but oh, we can't let them live either or WE'RE the ones going extinct - I think we have to choose surviving over profit, for once"
