Try reducing some of the sliders, if you've not already - Square One have added lots of flexibility on the mobile version to ensure that everyone can find a happy medium with the settings. The "resolution" slider is perhaps the best place to start (the iPad Mini 3 has a really high resolution), and switching off 'post' will help.
I've noticed some of the reviews on the App Store mention the frame rate on certain devices - but that's what the sliders are for really.

So from having a run through the tutorial area it seems that the game runs smoothly at the default settings on iPad and iPhone, but the iPad takes a performance hit when turning up settings too far (I put my resolution up some and reduced the post-FX and view distance to compensate). That’s probably down to the larger screen resolution, but it’s a shame since the lower resolution is far more noticeable on the bigger screen.
I wonder if the people mentioning framerate are running on older hardware, and if so is there any way to either adjust the game settings automatically or make the performance settings more obvious to make sure people get a better experience?
Besides that though, the game plays well enough and I like the control personalization (I feel the default button sizes are a bit small for iPad).
One thing I’m interested in: I got through the tutorial without any major issues, but in the last fight before entering Gizzard Gulch I took a fair few hits – considering how tough fights get late in the game, I’m curious to know if any difficulty adjustments have been made to account for the new control scheme? I’m not sure I could survive the tougher sections if not.
