My personal favourite will always be Exoddus; It certainly lacked some of the atmosphere of its predecessor, but it made up for it with much varied and improved upon gameplay mechanics. The story was pretty damn good too.
I think my favourite thing about AE though was the fact that you felt like you were doing real damage to the whole cartel this time, instead of simply turning off one factory.
