That's strange, the problems I had only became really consistent from New Yolk City onwards  Definitely more so towards the end of the game for me. I would have thought if it were an issue with the downloaded game it would have been happening in the same place. Perhaps it's a PS3 issue? Well, I'll have you know that I just beat McBoomboom, went back to town for some chit chat, and was rudely ignored yet again...
I guess it's a consistent problem throughout and I was just lucky not to experience the glitch from Gizzard Gulch to New Yolk City.
