The game was already more than half made by the time Ed left. It wouldn't have been financially sensible to stop production dead just because they got a new boss. I thought the animosity took place some time after SW was published.
I don't know about percentages, but Microsoft dropped all the slightly quirky and interesting games because they considered them risky compared to mass market, mass produced crap like sports games, racers and FPSes. Psychonauts was another victim of that cull.
