They could change the story to fit what the player's would want to do. Say, a revolution has started so the free muds and other nature species are at actual war with the industrial folk. The scrabs and paramites, plus new species to spice things up, would be the neutral things everyone kills. Add in a little Lorne-magic and BOOM! Fun.
