Well, squeak, that doesn't exactly answer my question of wether it is possible to kill all the muds.

Well, I said I hadn't tried any of it. I think leaving them would count as killing them in some cases. Like when you first leave Rupture Farms, the sign says that 'If you leave, 28 Mudokuns on this level die'. I don't know if that counts as kills, though.
But, again, I haven't tried it. This is all mainly educated guesses.
