I am sure I speak for alot of game developers when I say, that they always have many ideas planned for the game, and end up doing things differently, for better of for worse. I am sure in the beginning they just wanted the game without Abe in the game. But they ended up putting him in there to keep old Abe fans alive. And also ended up putting Glukkons and the old Wildlife back into MO.
The plan from the beginning was to have all the heroes working together to acheive their combined goals. So Abe helps out Munch, both Abe and Munch help out Squeek and all three help out Nod.

As for whether there were plans for more scrab and paramite levels; you have to remember that MO is set in a more industrialised area than AO or AE. It's logical that there are fewer wildlife creatures. In addition, their puzzle possibilities are more limited in 3d. So I doubt that they had originally planned to see more of them.
