You don't have to pay anything if they've confiscated your stuff and shot your ship to pieces.
But that cargo was still really worthless. The most expensive thing was the iteron and even that isn't worth much. What's worse is losing a 27 million isk battlecruiser and 5 million isk worth of equipment because of lag. Even when you've boosted the armour hitpoints to 4.5k it still doesn't take long when you're fighting guristas goons in low sec space.
Thankfully that's only happened to me once, but you shouldn't be so hung up about losing so little.
