Don't worry, your Karma usually gets better anyway. I thought I would just finish the game with "good" Karma, but I made sure all of the Mudarchers on the last level stayed alive, and it bumped it up to "perfect."
The phrase "perfect karma" is a little misleading. You can screw up a few times... just not too much.
