I wonder, at the end of Stranger's Wrath, did all of the Clukkers die because of the massive flood that hit all of their cities? I know that one survived in the cutscene, but he seemed somewhat depressed from where he was.

Sounds like pure speculation to me. You can see teepees and small villages here and there, but nothing like Paramonia.
